Now I know there's a cube recepie to repair armors, I was wondering if that worked on runewords, and if it rerolled/altered anything. (My logic says it does and doesn't reroll a thing, but my parinoia doesn't want to lose a good forti).

The recipe works without any side effects, and yes it being superior (especially increased dura) has everything to do with the repair cost.
